It is difficult to find cheap rent in San Francisco, it is a very popular and relatively expensive city.
Here are a list of the most kid friendly neighborhoods in San Francisco, and their average rent for a 2 bedroom apartment:
      Noe Valley: $3,500
      Potrero Hill: $3,690
      Bernal Heights: $3,716
      Russian Hill: $4,114
These are all great, residential neighborhoods with many families with children. However, rent outside the city of San Francisco will be less expensive. Some cities surrounding SF and their average rent for two bedrooms are:
Alameda: $1,789 (30% of the population have children under 18)
South San Francisco (not connected to SF): $1,992 (36% of population have children under 18)
Daly City: $2,060 (36% of the population have children under 18), especially Westlake neighborhood.

I hope this information helps you in some way to narrow your search. If you would like more information on any of these neighborhoods or surrounding cities, please ask any questions you have. Also, if you have a more specific idea of cheap rent, it may be easier, as people have different limits.
